Guys when i had a 99 model it had the same plastic plate attached to the frame so the cables did not rub, so they are routed correctly for that bike, it does not take much adjustment to get it right, and to be honest how often is it on completely full left lock when riding the bike unless doing a u turn or similar.

On the very early models the cables routed like that. As a rule of thumb, if your fast idle adjustment screw is a nob poking out on the right hand side panel then the cables are clipped in at the headstock as described by others but if you have to get at the fast idlle screw by poking a screwdriver through a hole in the right hand side panel then your cables are routed correctly.
 
Interesting thread really had alot of people thinking WTF.

SO RULE OD THUMB IS PRE 2000.5 CABLES EXIT FROM LEFT OF TANK AFTER THAT THEY EXIT VIA HEADSTOCK.

The pad on the frame is for exactly that - to stop it wearing and marking.
