New engine problems

After the bottom end went in my 2009 T after 9000 miles I decided to get a new/ used engine. So I have got the new engine in now and it is throwing up error codes 44 and 1611. At the bottom of the errors it says stepper motor. I'm really struggling to keep my sanity with this, any help/advice would be much appreciated

Cleaning of the stepper motor

error code 44 is stepper motor output fault, try cleaning all of the connectors.

I cleaned the stepper motor but didn't seem to help. Engine just turns over at very low revs then cuts out. I disconnected the air tubes while it was running and the revs shot up. It seems that the stepper isn't opening enough.
Other error codes have also flagged up
