Misfire after removing alarm

So I decided to have the Spyball Patriot 8510 professionally removed from my 2001 Mille, which went ok but now I've got a horrible engine misfire. The reason I had the alarm removed was due to it no longer responding to the key fob, despite following all the realignment instructions. Anyway, its all removed now but I'm left with the misfire.
Any ideas where to start looking to fix the fault? Could it be the wiring that the auto-tech soldered back together? Another thing I've noticed is I barely have to touch the kill switch and the engine will cut. Never normally use the kill switch so never noticed it before.
