Fitting a engine

Hi all,will be fitting another engine in the next couple of days and was wondering if there are any pit fails that i will need to avoid.The bike is a 05 model,it's a straight swap no clutch or any other parts to exchange.(trackdays why do we do them)
The engine that is coming out still runs,starts on the button but has a noise.It's not a knocking more of a whooshing which isn't noticeable on tick over,just when the engine gets to 2-3k revs.
It would be nice if the old engine is salvageable at a reasonable cost.

Any advice or comments would be much appreciated.
